Is it possible to swap out the blue shock covers on like a 99 for the newer black ones? Or is it just too much work?

Not a lot of work, but you do need to remove the front wheel and slip out the fork tubes.
I've been using Daystar #58's. They're around 14 bucks a pair, not sure what Yamaha boots cost.
Did you find a bike?
Powdercoated '87 frame, disc front, XT350 tank, tall bars, risers, '03 motor and electrical, kickstarter, cut ATV rear rack, TCI front rack, upgraded wiring, kickstart, no safety switches, D2moto pegs, 8" headlight, Bighorn2, 55t, etc. Constantly in flux.

I was looking at an 01 but the guy sold it before the weekend when i was suppose to look at it.. So now i may look at a 99 with 1400 miles on it but the electric start is broke got some rust on the frame and the light is stuck on low beam... Im hoping to find an 01 plus but i may have to settle (which wouldnt be the end of the world) for an earlier model..

Incidently, this bike is a '91 that had less than 3,000 on the clock. Didn't have a pimple on it when I found it.

I did the same thing for my 1990 and my Dad's 1987. Its not easy, but not difficult either. The effort is worth it when done because it looks so much better. I slid out my axle, removed my wheel, and let the drum with cables attached hang while I did the swap. You'll have to make sure there is 6MM (check manual to confirm) of fork protruding above the upper clamp. If you do one at a time you can use the axle to line up the forks. Its just a lot of effort to do a simple task of swapping out boots. I used a bolt, nut, and washer as a measurement device to get that 6MM.
If you can't find it, grind it.

Pretty easy, but my tw has a front disk.
My old boots were cracked, replaced with daystar, very nice.
