Sometimes we over look the simply things...
Last night my TW was sputtering along at 55-60mph and it just didn't feel right.
Don't know how to explain it, just sputtering I guess.
As I rode home I thought....we'll its a california bike, so maybe I should re-jet it,
Run some seafoam in it again, maybe bad gas, etc. 
When I got home, as I was checking everything, I opened the left side pannel
and "looked" at the air filter.  It looked clean, no dirt, dust, etc. so I put the pannel
Back on and went onward to the plug, the valves, looking into the gas tank with a flashlight
for signs of water etc.  I couldn't figure out why it didn't feel better, so I walked away and
went and had dinner.  When I came back, I started wondering if I was overthinking this
troubleshooting.  I don't know why I opened the air filter back up, but this time I pulled it
out and it was HEAVY!  I placed it on a pie tin and pressed and all kinds of WATER and
OIL oozed out.  I cleaned it with kerosene, then WD40, then dried it out and re-oiled it with
yamaha 2T oil and installed it.  BINGO! Bike ran better than it has since I purchased it new.
Sometimes its funny how the simple things matter the most.  I've been running it in the rain
for the past month or so, and forgot to check the air filter more often. 
Today for the first time in months, I cruised down the freeway on the way to work at
65-70mph with stock gearing....compared to last weeks 55-60!. 
You know I'll be checking the air filter monthly from now on.

A perfect example of what leaving the kiss principle actually does - you accomplished your goal and you are obviously more aware of the systems on your bike following this thorough oversite check - but you had the problem early - looked for bigger problems and had to back track to the solution

Igofar, double check the 'seal' between the seat base and the rear of the battery well/wheel wheel.  If that 'seal' is compromised, the water your rear wheel throws up into the well could be dribbling into your intake under the seat.  Gerry

Did you remove the snorkel or mod. your air box? Reason I ask is that I've rode through some very heavy rain and some deep stream crossing with no problems. And yes I've checked the filter after wards.
